Sha’arei Efrayim and Igros Moshe both say that the correct procedure is to immediately remove the Torah from the Aron, and to say b’rich sh’maiy after the Torah has been removed.

It is incorrect to touch the sefer Torah with a siddur and then to kiss the siddur. This is not a permitted use of a siddur.
